Where do I put the"sqs" and "sqm" files?

They go under `Users'> `Yourname'> `Missions'> `TheFolderOfTheMission' while you're making your mission.  Then (from the editor) click on `Save' and select `Save As Single Mission' and it exports all relevant files as a .pbo file to `Single Missions'.

Pipski's right.   You don't have to move .sqm files, they get to be in the right place all by themselves.   .sqs files (and the the others) just drop in beside them.
