I cant seem to get groups which I spawn at mission time to go into the desired formation.

I try: groupOne setFormation "LINE"

...

and they just stay in a column if in "safe" mode or wedge if in "combat" mode.

Has anyone found a way around this apparent bug?

I'm not sure if this is what you mean, but I've been able to get the player's group into a desired formation by putting a "talk" waypoint as first waypoint on the group (and specifying the desired formation in the talk waypoint).
