just wondering where those missles go when they are launched, and can the be written in to hit a target?

No, the scud launch is just an animation.

You can simulate it by camcreateing a bomb at the "target" some time after the launch.

"laserguidedbomb" camcreate [x,y,z]

As soon as I finish bug testing my scripts, I'll be releasing a scud impact script.  It simulates a warhead coming out of the clouds and impacting a user defined target.

snYper's SP/MP Support Pack has a Scud launch and impact script already included in it. It uses markers to define the location of the Scud and a single map click to define the target. I was even able to modify it to use CoC's Nuclear Torpedoe for a nuclear Scud strike! It can be used against East, West, or Resisitance when playing as either an East, West, or Resistance player. Of course it has more features than arty/airstrikes that may be overkill for some to download but it is very flexible in it's operation. ;)

Has anybody done one with a biological warhead?

Nuclear or chemical is just so passe.   ::)

I overhead my friends at the (88th) bluedevils Teamspeak server say somebody made a chemical SCUD. I believe it made a very big green-ish smoke cloud and when you move into it, you die, but this isnt %100 accurate, I just overhead.

Tsk tsk don't pester me with technicalities .... anyway, being invisible should make it easier to script.   ;D

Actually I was thinking more along the lines of say apparently harmless airburst, perhaps with a gentle, innocent looking mist settling to earth via a drop command, followed by nothing happening at all for a while.   Then your loons slowly start to keel over.
